Before baking the normal map, do you separate the pieces first?
as in that same mesh, they are not touching?

exactly, there is no other way to make the normalmap bake possible without any failiures.

how did you model them while retaining their square-like shapes?
It was as though you had more control over the models as if you were modelling like normal?

when i understand you question right: i do model with subsurf for a more smooth surface. for harder edges, you simply add more loopcuts near the edges, where you want the model to be "harder".
